There were no systematic killings of blacks as there were for the Jews and the Roma but they were still persecuted. The Reichstag mandated blacks and whites to be separated and enacted a law to forbid mixed marriages in the African colonies. African German mulatto's were socially and economically isolated. Because of their race most weren't allowed jobs and were targeted by the Gestapo with some being used for experiments and other's just "dissapearing". Many African German adults were also under persecution with many being sent to concentration camps or killed by the SS. There is no clear estimate on how many blacks were killed.
